It's much more professional looking, I think you should change the heading font to something a bit more modern and have an image slider or some graphics because it looks very monotonous right now ]

Perhaps have a subtle texture for the background outside the content box?

I prefer the old one - in fact I like the old one quite a lot but I guess it's the client's opinion that counts.

They're that high because when you hover on them it they become white buttons, as in, white background and very dark green font. And the white touches the top of the browser. Not sure it looks very good though, need to think of something.

While that looks nice, flash websites aren't a good way to go.
You should try make the same idea using HTML5, CSS3 and jQuery.

And I want to apply a css3 animation to the second one (lets say fade it to blue over 5s) but don't want to alter the first background as it may have been changed.
Can I do that without using javascript to pull the current value?

For things like: border: 1px solid red; you can access each of the various properties by using border-width, border-style and border-color respectively. I need something like background-1: but I don't think it exists in CSS.

That doesn't make sense unless you say the full "hit the nail on the head" as the head is referring to the head of the nail. :)
