Alyx as a man would completely ruin the ending of ep2, and well, just about every single part she's in.
Gay, straight, bisexual, male, female, inbetween, no one cares about a male as much as a female in distress.
Think about how different hl2, ep1, and ep2 would be. She's a female for a reason. It creates a dynamic a male couldn't achieve.
