i was having the same problem about the shotgun, but not about the gatling laser.

Source engine won't allow both. I personally think the one with complete alpha is the most useful, but I really couldn't care less which one gets used.
Be noted that the one of the left does has transparency on the lower half, just not the upper grey half, to give you guys the picture.
Rate agree for the left image (self-illumination) and disagree for the right one (complete alpha maps)
You're more likely to notice the alpha than the illumination on a regular basis so alpha for me. Great work by the way
Anyone import the weapons from New Vegas in to Max or something? They actually did a pretty good job on some of the models, like the Varmint Rifle (Rat Slayer in particular looks awesome) and the caravan shotgun. The anti-material rifle is pretty nice too.

The illumination is a seperate texture, however it seems that $alphatest gets classified as $transparency because on the $selfillum page it states that $selfillum and $transparency can't work together.

Gordon's hands are a bit stiff in the animations, but nevertheless, good job!
Just a quick thought, couldn't you make a seperate duplicate material with the selfillum, detach the PSI meter and apply the new duplicate mats to the detached PSI meter to get the best of both worlds?
