I apologize if this is dumb or not possible, but could someone make or point me to a lua tool that can flood a map? I have searched all over garrysmod.org, and found nothing.
You may be able to use lua to create a func_water_analog that spans the entire map, and code it a function to flood/drain at will.
That's what the flood gamemode did so that's probably the best way.

Not exactly, the gamemode's maps already had a func_water_analog created, AFAIK it isn't possible to create a new one, you'd have to use one from the map itself and it would only move according to parameters set in the map; not Lua. Granted, you could have its movement triggered by Lua...
