Yeah just do a cut or even better have the heavy just cloak up around the spy.
Right click on the model in the animation set editor, mouse down to the Utilities rollout menu, and select the Reattach option.
Edit: May or may not work for what you intend, but for that specific issue of the model crunching up the reattach tool usually fixes that
If you're looking to put a Spy in the Heavies' place, and then animate the invisibility between the two, this tutorial can be useful for making characters invisible that aren't the Spy:
