• Problem with rig

Hey everyone, so I just rigged and skin weighted my chaos marine model to the valve biped, with some extra bones attached. First question: since the extra bones don't interfere with the valve biped hierarchy, my model should still be able to use the same animations valve biped does? I'm trying to get this into SFM so if not, oh well, but the extra animations would be nice. Now my problem. Whenever i rotate some of the bones I end up skewing the mesh drastically. It's acting like the axis it's rotating on ISN'T the same as the bone I see. I noticed that on the error joints the red line isn't pointing to its parent. I'm taking a guess that this means that the joint orientation is off but idk, I'm new to Maya and so far can't find a fix through google. Here's a top view for comparison.
