Compiling Ragdoll into player model causes bone twist

Hello,
I recently began attempting 3d modeling and compiling. At first I wanted to take a normal ragdoll and turn it into a player model.

I tried turning this model into a player model, made sure it had the skeleton and added the animation .mdl's to the .qc .
Unfortunately when I compiled it, It turned out like this : [url]http://i.imgur.com/wpyNvin.jpg[/url]
I've try everything I could figure out, but no luck. Anyone have any idea what happened?
Most likely the original skeleton has shifted and rotated and when you put it on top of the valve PM one this happened.
Would it possibly be fixable via the qc file? or would I have to manually edit the skeleton?
