It would behoove me to find out if this is the result of some option I unknowingly ticked (though, of course I doubt that). The same thing happens with the explosion of sticky bombs, which appear as a multitude of black triangles stemming from the center of the blast for a split-second. I would like to know if anyone else has encountered this issue in the past.
Any other mods (aside from the hud obviously) you have or may not have entirely deleted?
I think it's a problem with dx8. I don't think there's a fix iirc
One important fact I have to mention is that this problem started persisting around last week or so. It was never always this way, and no update triggered it. Infact, I recall it started after I had shot a blast of fire on my custom map which I had been building with Source SDK for a bit then. I shot into the water (whose texture is something like canal_water_canal_clear.vtf) and ever since then, the boxes have been black in any water.
This may not help, but if you are using amd video drivers, that may be what is causing this problem, I installed an amd video driver and my graphics experienced all types of problems until I deleted it
Rename your tf folder to exclude all possible mods and verify integrity of gamecache to make sure none of your other files are corrupted. If that solves the problem and restoring the name of the tf folder also restores the problem, we'd at least have a clue as to where the problem is located. It kinda sounds like you've got some weird particle effects, ever modded that? The latest update changed particles around, so that might interfere with mods.

It looks almost like the engine is trying to project shadows for the particles. Probably Valve.

I have a similar bug for Garry's mod, getting close to water with the physgun causes the transparent parts of the physgun's glowing particles to turn black. Looks a lot like this bug.
This reminds me of when I used a FPS config on a low violence tf2 version (yellow blood and heavy blows up in hambrugers)
