In my Opinion my favorite Bad guys are the Combine:

These guys are like the police force of terror.
And they have an AMAZING storyline:
They came to earth seeking to force human kind into part of the Combine Empire; Combining all species or races from around the universe into there Empire, stealing earths resources and moving them to other planets, to expand habitability, stopping natural reproduction and handling humans like cows in an auction.

Nyx, the final boss of Persona 3, at the end of the game, you have no idea what to expect, he is only mentioned as a plot point literally a game month before you face him if I recall.
He has ten(?) phases he goes through, changing how he fights completely. On [B]easy[/B] this boss fight can take hours, I spent three hours fighting it and still lost right at the end. His voice is also creepy as shit.
[sp]Even when you *beat* him you still lose, the main character uses all his energy to "kill" Nyx that he dies about three months after the game ends. Worse yet, in the sequel, the main character is mentioned briefly by this omnipresent woman, whom mentions that he is trapped with Nyx to seal it away, meaning that you never actually won the fight.[/sp]
