The agents came back to kill John because they're the government and they're a bunch of assholes. Also, why would they let John a murderer, robber, and (ex) conspirator to Dutch's gang go roaming free. Why not take them all down. Like Ross said, "It'll look good in the report."
This alternate ending is probably when Jack Marston shoots Ross down by a river in Mexico to avenge his father's death. I would'nt say it's an alternate ending, but an extended one.

That makes sense, but how do i get to kill ross? once i was there as Jack, there were no mission icons.

Yeah just figured it out now, he was by the train station, after this i will have fully satisfied.

to be honest I liked that they didn't go for a cliche 'protagonist success' story at the end, it's become toooo common these days!
anyway I didn't know I could get revenge, now I suppose I should stop dynamiting the fuck out of blackwater and go shoot that cock sucking agent ross in his ovaries.
The ending was awesome i gotta say. Didn't expect anything like that to happen.
