[B]Amaterasu[/B]

Ever heard of a game called Okami? You probably haven't. It's one of those games people like to act cool and smug about because they've played it and know that it is very likely that you have never even heard of it (I'm looking at you Yahtzee.) The game stared a white wolf named Amaterasu who is actually the Sun goddess who has taken the form of the wolf to save the world. Or something like that, it's a complicated story and it's been a while since I've beaten it.
Either way, Amaterasu was a great character to play as. While she never speaks throughout the entire game, her attitude and body language make her more memorable. Being able to kick demon ass with giant swords and reflectors also helps. It was also the slick controls that made her fun to use. Running felt like racing with a great sense of speed, and jumping felt noticeably natural and you would always know where you would land.
While my 'favorite character from Okami' award would go to another character in the game (Issun), we're only talking about non-humans here. So Amaterasu takes third place.
[B]The Maw[/B]

It's a bit harder to call the Maw the protagonist of 'The Maw' because you don't really play as him. In the game 'The Maw' you control Frank, who is certainly no human. However, the game is called The Maw, and the Maw is clearly the focus of the game, so I'll let it slide.
The Maw may look cute and innocent in that picture, but make no mistake. That thing is a monster and will have no problem eating anything you put in front of its mouth. And with everything it eats, it grows. Its growth knows no limits. You would know if you've ever played The Maw.
In The Maw, you control Frank who controls the Maw. The game is very simple, get Maw to eat things so you can use his powers to escape from the planet you have been stranded on. The Maw also has the ability to absorb special properties of creatures it eats. Such as fire breathing, or turning into a balloon.
What made the Maw so memorable was the Maw's attitude and the overall cuteness of the game. Through the few first levels, you might think the Maw would be great pet, acting like a dog and doing what he's told like a good pet. But soon through your adventure you find out otherwise as he grows bigger than you would probably expect. But even with his never ending growth, the Maw stays just as lovable as he was when he was smallest. And that is why he takes second place.
[B]The Vic Viper[/B]

Probably the greatest spaceship in anything ever, the Vic Viper takes first place for staring in my favorite shoot 'em up series ever, [I]Gradius.[/I]
You're probably wondering how I would pick a simple space ship over the amazing character designs before it. My response is that the Vic Viper just kicks that much ass. Just how awesome is the Vic Viper? According to the game manual of Life Force (A Gradius spin-off), the Vic Viper cost [B]$60 trillion Gradian dollars to create[/B]; practically bankrupting the planet.
Don't believe me when I say this ship is awesome? Just watch this guy as he kills [B]every single god damn enemy[/B] in Gradius III

Tool assisted? Yes. Badass? Hell yes.
Now, if you [I]really[/I] want to take this seriously, the Vic Viper (supposedly) is a different model in each game, since they take place in different time periods and also have different pilots. But who cares? All you need to know is YOU pilot the ass kicking ship that is the Vic Viper. It's my favorite because if anyone asked me what main character in a video game would I like to meet the most, I'd probably say the Vic Viper so I can pilot it. Actually, I'd probably say Issac Clarke, but he's clearly a human and I certainly can't fly him into space. And that is why the Vic Viper is number one.

Say what you want about the immature humour of the series. Conker is a platformer character that we can finally relate to. He's a swearing, stinky, violent drunk, which pretty much sums up most gamers. I've had a lot of joy guiding him though the levels, but the climax of the game, the war, gave Conker the chance to become a bit less one sided, and therefor he's one of my favourite non human characters ever.
I don't fully know why but I like Garrus in Mass Effect. I guess I just like the look of the turians.
I don't get the Vic Viper video, how can he ram the enemies like that? I can't see a shield/hull system, just looks like lives system.

He's actually shooting them when he's a pixel away from them. You can hear the shots.

He was an antagonist in the first Donkey Kong, the protagonist was Mario.
The only one I can think of off the top of my head is Crypto from Destroy all Humans, I've only played the first one and not for a few years, but I just remember liking him.

Apparently the new ones are shit though. :( He was incredibly sarcastic, one of my favourite characters.

No matter what you think about halo (I personally don't like it), you have to admit that Master Chief looks pretty badass most of the time.
