Portal 2 Theories?

Hereis a theory that I posted directly to the steam forums. It seems to be getting the most traffic so far for all the threads in the forum:

So what are your personal favorite Portal² predictions/theories? Personally I think the combanion cube will come back as a valuable ally to Chell Johnson.

Theory: They dumped Cave Johnson's brain into the GLaDOS mainframe, so in Portal 2 Johnson will be like GLaDOS in Portal 1.(OR: In ep3, Johnson will be the AI of the facility when or if Gordon gets to Borealis, instead of GLaDOS)
In the recent update, "Valuable Asset Retrieval", they are talking about retrieving Chell, which is what happens in the new Portal ending. So clearly Chell is important to the story line.
How Chell intertwines with the story, I don't know, but that's my two cents.

VALVe actually had playtesters try it in portal 1
