Why do you need to add a map to a .gcf? Why not just the game directory?
Just put it in the maps folder.
You don't have to overwrite a Gcf to add a map. Here's an example for Counter-Strike Source

That's where a map for CS:S would go. It's very similar to other valve games as well.
