Installed Windows on new HDD, is very slow when system is being run from it

I recently tore apart my old external drive enclosure and installed the HDD from it (Seagate Barracuda 2TB) inside my PC. Formatted it with a quick format, too. After that I installed Win 7 onto it. Problem is though, that when i run Windows from the new drive, it [b]usually[/b] performs poorly (~30-50 mb/s sequential read/write), but when i benchmark it from my old Windows installation, it performs fine (~130 mb/s both ways).
Any ideas what might be the cause?
Side note: already tried exchanging the sata signal cable ports, it helped for a bit, but then went back to being slow.
Edit: Allowing Windows to fully update seems to have fixed it. Also split the HDD in half, so maybe that had an effect too.
