Brothers in Arms probably did the best job of portraying D-Day
Red Orchestra nailed it. I think it was Mare Nostrum or Darkest Hour that had a D-Day map, and it was pretty amazing. Red Orchestra 2 Rising Storm also had a pretty cool beach map, although that was on the other side of the world. PTSD simulator.

Medal Of Honor: Frontline did it for me, even though it was based more on Saving Private Ryan.
I'd say some Arma mod could do a pretty good job.

I'd say CoD 2's Pointe Du Hoc was pretty accurate. Medal of Honor Frontline's probably wasn't very accurate, but I'll be damned if they didn't do an amazing job of making it feel intense as hell. [media]http://www.youtube.com/watch?v=1HvcqXd0cf8[/media]

I think the most realistic depiction of the Omaha defences I've seen is probably in fh2.

I remember playing Hell's Highway (which was Arnhem, not the D-Day invasion itself) and being surprised that a game actually tried to incorporate the effects of shell-shock into its story, and even gameplay. Of course, you can also command an army of sheep.
When I think of D-Day in first person shooters, I still think of Medal of Honor Allied Assault's Omaha Beach and the jump from the C-47 in Spearhead. They might have been almost directly lifted from Saving Private Ryan and Band of Brothers, but it was mind blowingly good at the time. Medal of Honor set the standard for the WWII shooter and (for better or worse) there would not have been a Call of Duty if it weren't for Medal of Honor.
