I've been noticing that my desktop re-arranges itself (Moves shortcuts and whatnot to different places not anything like deleting them) whenever I open anything that covers the entire screen like Skyrim.Fix?

Run them at native resolution.
If your PC can't handle that then run them in a window.
Mine used to do that after restarting.
If that's your issue then log in, arrange icons accordingly, log out, then back in. It should save the locations.

It happens if the program going full screen goes to a resolution of something like 800x600 or something horribly small. Best solution is to only keep what you absolutely need on the desktop and throw the rest in a folder on the desktop.
I found a shell extension that lets you save the way your icons are arranged and restore them whenever you need to in case your screen resolution gets messed up. Download here.
Another one for Windows 98 to XP can be found here.
I remember getting that because my friend would rearrange them on me.
