Is there a way I can update my jailbroken iPhone to 3.1 without breaking my phone or anything? There are alot of applications that I cannot run because of version 3.0

You can uninstall the current jailbreak, and then install the new one?
Uninstall your current jailbreak by restoring your iPhone to its current software. Download your CURRENT firmware (3.0) here- [url]http://www.felixbruns.de/iPod/firmware/[/url]
Shift+Click "restore" in iTunes and click on the downloaded firmware. Once you get it all nice and restored, go ahead and upgrade to 3.1 and then re-jailbreak.

So I am supposed to download version 3.0 and not 3.1? I will try it when I come home.
I can not find the 3.1 jailbreak.
So I downloaded it, but it just started showing an error that won't go away before I restart my computer.

Alright, don't know what I am doing. I upgraded my firmware to 3.1.2, and now I don't know if I will brick my iPhone if I "downgrade it" to a jailbroken 3.1, or turn it into a jailbroken 3.1.2.

Don't use Redsn0w. Update your iPhone to 3.1.2 normally, however this will undo the jailbreak. There is (AFAIK) no way around this.
Then jailbreak again with Blackra1n.
When i try to install blackrain, an error comes up, and it cannot go away till i restart my pc.

Rock or Cydia?
Both. Rock is faster, Cydia has more stuff. Not all repos have been fully moved onto Rock yet.
