The CG instead of realtime is kind of strange for a Halo game, but understandable.

Rogue Covenant are still around, they are the ones you fight in Halo 4.

I don't think it was really much a peace treaty to begin with. Even after Halo 3 the UNSC was sabotaging the Elites to make sure they wouldn't get to the same level of strength as they were in the covenant.

According to the novels they have an unsteady peace, ONI has been secretly trying to start an Elite civil war so they're too busy fighting each other to be a threat to humanity.

Far as i can recall, the UNSC called a 'truce' that's still in place with the separatists aka the elites (the humans are fucking things about politics wise and generally being sneaky underhanded fucks towards to shangelie race but they havent actually fought one another for a long time and the arbiter is still trying to maintain good relations). The rest of the covenant are still foe but got their own shit to deal with and therefore don't pose a threat to the humans.
The covenant enemies here are either unaware of the truce or they are a splinter faction.
There is no peace treaty, just a cease fire.
The Storm are irrelevant to that cease fire as they are a different faction from a different planet, not tied to Sangheilios. Their leader is a ship master from Sangheilios, whos pissed at the UNSC for backing up the Arbiter in the civil war, he eventually found his way to a Sangheili colony filled with religious elites who aren't aware the war is over.
He tells them that the war is over but gets them on his side with promises of finding the Shield world Requim.

Jul 'Mdama isnt religious and doesnt believe in the gods, hes just using these religious guys to make his own war on humanity.
