Two, actually.
The MKX comics have Scorpion and Takeda, the still living ones anyway, there was also Forest Fox.
Takeda is Kenshis son, it seems likely he'll be in the game.
So if he is, that'd be one more than the Lin Kuei (not including if both Sub-Zeroes are playable like MK9) so far.

The point is that the Lin Kuei are still active in the story, but the Shirai Ryu are dead once again.

They are in the comic, up until around the time Takeda is 20-ish.

Then they're massacred once again before MKX has started, so that's probably why they're not included as a faction.

MK X starts immediately after MK9 and continues on for 25 years into the future, and jumps back and forth through the timeline, so no, theres plenty of reason for it to have worked.
