SG1 is the first series that picks up after the movie with the same general concept. So it's the most obvious choice here. Atlantis starts along side the 8th season of SG1. Which also falls into the category of "facing godlike aliens". Universe on the other hand departs from this formula and takes place after both series wrap up, so in this case it's submissive I guess.
On the subject of television, Doctor Who has had some plots in the manner of facing omnipotent beings.
Some serials in recent times have been: The Impossible Planet/The Satan Pit and The Rings of Akhaten, with serials in the past century being: The Daemons, and Pyramids of Mars. With several other stories from it's overall run containing such or similar enemies.
Ghostbusters
Doesn't one Alien movie have some lady in a loader exoskeleton fight Xenomorph queen or some other strong Xenomorph?
The Abyss

I think referring to Warrant Officer Ellen Ripley as 'some lady' constitutes sacrilege in some circles.
If videogames are ok, then Prey fits this
Shrek

The Rings of Akahaten could count in that regard.
The Rings of Akahaten could count in that regard.
What is it about Akhaten that makes people feel the need to add extra letters to it?

You pretty much have to stick to this..
Because I forgot how to spell it and thought Akahaten was the corrent spelling.
If you've seen Prometheus, you should watch the Alien movies.

2010: a space odyssey is worth watching as well if you sat through 2001, its much shorter but the effects were good, though the plot and script are both a bit out there

Evan Almighty
Event Horizon, although that was technically more of a Devil than a God.
There was also episodes of TNG without Q that had Godlike beings, "Where Silence Has Lease" and that episode where they are brought thousands of light years into the universe by a god like being who wanted to learn more about them.
Indiana Jones and the Kingdom of the Crystal Skull.
The Abyss.
Tengen Toppa Gurren Lagann (2nd half/movie).
