Right. So I were just mocking around with my taskbar when I stumbled upon something... Odd.
As you can see in this picture, something's clearly.. Behind the taskbar.

Have you tried turning autohide on?
did you screenshot your wallpaper? (and then set it as new wallpaper)
is the second taskbar clickable?

I solved it by rebooting. Was weird as hell while it lasted, though.

You should turned auto hide on, then you may have found out that clicking the taskbar behind would have ripped a black hole in the universe!
Very rare bug in explorer.
Man, you should have moved your taskbar to the left side. See if you could have two of them sharing a single start button.
The left side has the start button at the top. The start buttons would overlap (not completely though) if the taskbars were on the top and left, however.
Would have thought it was a taskbar in the wallpaper, my friend has a couple like that.
