My graphics card is PCI-E 2.1 and my motherboard is PCI-E 2.0 as far as I know so why, when I go into GPU-Z does it say 1.1?

Yep, your mobo is only PCI-E 1.1. Doesn't matter too much though, there probably wouldn't be a performance difference with that card.

You aren't going to saturate a PCIe 1.1 x16 slot with a HD68xx card, there will be no performance impact. The only situation where you'd saturate a PCIe 1.1 slot is if you put a dual GPU video card in it, then it'd start choking (assuming it didn't have some incompatibility issue).
I would suggest getting a better motherboard though, you got some funk going on with your RAM.

You have DDR3 running at 938 MHz. This means you either really have PC3-6400 138 MHz overclocked, or you have much faster memory gimped by a motherboard that doesn't support your faster memory properly.
Oh I see, yeah don't worry, only speccy shows that. Even then only occasionally. It runs at 1066 dual channel. 533 each.
