It's more good than bad. I mean, there's going to be no more Fantastic Four for a while, but the Future Foundation is an extension of a plot-point made in the comics preceding Johnny's death by a while.
Spidey's always been very close to the Fantastic Four; he re-revealed his identity to them first, after the "One More Day" business. Plus the fact that Peter's essentially becoming Reed's protege, it makes the most sense for him to join the team.
Honestly though, Spidey hasn't had a terrible costume yet, and the Fantastic Bag-Man doesn't really count.
