McAfee popped up today saying it had found a trojan, . Later it popped up that my firewall was down. Everytime I try to turn it on, it goes off. So I ran a quick scan and found that there were two desktop.ini trojans but they couldn't be deleted. I am having trouble with connecting to games online, every time i join a server, connection times out or i loose connection, i ran a full scan with malwarebytes and it only found one random virus from the game men of war. can someone please help me get rid of this

Mcafee isn't great and malwarebytes i believe is more For finding stuff like adware. I suggest removing mcafee and installing avast (if you can, if not, try installing in safe mode) then do a full scan
They're probably protected by the system via an exploit, and or the infected files have replaced valid critical system files. Attempt to remove the infected files via another antivirus (and McAfee isn't reliable, try scanning for any other files with MSE or Avast). You could damage your computer (I meant OS, like ItisJuly said) by removing them, so I suggest you back up whatever you want to keep safe before attempting to do anything. If you still aren't able to remove them, try downloading a program like [url]http://www.emptyloop.com/unlocker/[/url] or Take Control or something like that. They'll kill whatever process is protecting the files and allow you to delete them permanently.

If you don't own an OS install disk, then you're out of luck if it does any damage to your system. I hadn't accounted for that before.
They can't damage your COMPUTER. Just wanted to clarify that. They can only damage your OS which is unlikely as the files are called Desktop.ini. Unless something else that's not showing was compromised.
