How do you implement a free to play game on the 3DS? It's not as easy as those on android or iOS. The only way to get microtransanction would constantly require the 3DS to connect to the internet via WI-FI compare to an easy 3G/4G phone connection.

Not the way you think anyway. The 3DS is slow at opening its native apps. Buying something would take a few minutes. It'd be inconvenient. As long as it's the F2P model that doesn't require micro transactions to progress through the game it should be fine. And for multiplayer there can't be pay to win items. A lot of F2P games make that mistake.
