I misread this thinking it was paying for you're food first then eating it.
I mostly have no issue with this. It's their business. As long as they don't forbid others from eating there I think it's alright. I'm sure it breaks some business law though.
But you're free to not eat there.

Our food costs $1000 for a small meal but you're in luck we have a prayer discount of 99.5%
seems like it cheapens the idea of being thankful for your food

No. You don't need to pray to God. Do it for yourself.
Take a few seconds to think about how fortunate you are since not everyone has a meal everyday, or that you're living another day in good health, or whatever you're grateful for.
Doing that shit time to time is good for you.

Inevitably, when you have some harmless thing like a discount for praying before a meal, you will very soon have:
1) one fuckass who comes in and forces it to apply to his Pastafarianism, or sue the restaurant if they don't comply
2) one fuckass who comes in and takes the terms of the harmless discount and stretches it until it's not harmless
3) one fuckass who just sees it as unacceptable discrimination from the start and sues the company for millions of dollars
And nobody actually benefits anything
And then you don't tip because God put this food here

i'm atheist and i'd do it. it doesn't make you a bad person because in atheism there are no beliefs in the first place, hence you can't "betray your beliefs" or whatever

Judging by their website and menu, this is some kind of hipster diner. I'd go in there and announce "I prayed for discounts back when this place was feeding the multitudes with an all you can eat buffet."
By charging $2.25 for an iced tea it seems less that they're offering a 15% discount for anyone that prays and more that they're charging 15% on everyone else who doesn't bother

You can't sue them really unless they're on an interstate or something which was used to classify it as an "interstate commerce" issue during the civil rights era
But I wouldn't say someone's a fuckass for being annoyed that they're being punished for not being the majority religion
If I went there, I would get a prayer mat out and start doing a Muslim prayer.
Just watch their faces.
It's a private establishment, as mentioned earlier, if they want to give a discount to anything, they should be more than allowed to do so. Personally I wouldn't follow with this, but I would certainly leave a tip.
