QR codes are an open and much more mature format, but MSTags are hard to beat when it comes to a business and design standpoint.
MSTag advantages:
Statistics gathering
Link control (edit, delete)
Better-looking than QR (opinion)

QR advantages:
Open standard
Works offline (except URLs)
Mature (has been around since 1994)
Doesn't require account/registration
Not controlled by a central source
I would use MSTag, but QR is simpler to explain to people and doesn't require a data plan for use on-the-go.
There's not a whole lot to discuss, I mean, whoa tags... cool...
I'd imagine that under certain lighting conditions, the MS tag would be difficult to scan, whereas the high contrast of the black and white on the QR code would scan much easier
I'd also imagine a shit camera would make MS tags useless. Where as on my iPT 4G, I can scan pretty much any QR code.
QR Code is better because it's easily identifiable as a code that you scan, you might see the balloons and think they're a part of the product or something.
