I've had this case for a little over a year now and I haven't had any problems with it until recently when the top fan started to rattle for no apparent reason. Now the weird thing is, if I remove the side panels, the rattling stops. When I put them on again, the rattling starts after about 10 minutes or so. There are no cables interfering with the fans and it's secured tightly to the top of the casing. I reseated the fan but the problem persists. Could this be a problem with the fans or the case?

It could be the panels falling off.
Could be a loose screw/bolt in the side panels.
It's not neccessarily dangerous or harmful to run the computer with the side panels off, as long as it doesn't bother you / you don't have a cat who will find a new home in there.
Could be that when the case is closed it's twisting the fan somehow and making the bearings rattle if there is nothing loose near the side panels.

if there is any slight play, they can rattle.

He means if they can move around a little when they are fixed in their usual place, they will rattle when the system is on
Sleeve bearings deteriorate much much more quickly if they're mounted parallel to the ground. It's just your fan wearing out.
So the bearings are worn out? That's why it rattles? But why does it go away when the case is opened? Is it vibrating against the panels or what?

It's probably a harmonics thing; the fan bearing being worn makes the fan rotate slightly off balance, which channels its vibrations to the side panel, making the noises.
My top fan is vibrating right now, if I tap it hard in the exact center of the top of the case, it stops for a while.
