Lag when opening up certain programs - Possible HDD fault

Hi, just wondering if anybody could bring to light some problems I have been experiencing with my computer.
Recently I upgraded my PC to windows 7 64-bit because of a BSOD. I formatted both HDD's and went onto installing my new OS, however now that I have done so I experience lag when opening simple programs. For example: When I have skype opening and chatting to a friend, if I open any programs I can hear him lag extremely badly and he hears me lag too. [b]But[/b] when I play a game and chat to him there is no lag, just when I open up say Google Chrome or my music player there is extreme lag for a few seconds and my mouse slowly jitters across the screen.
I have ran a few Defrags, done a disk clean up, registry clean and defrag. Also did a disk check but no problems were found, computer still lags through menial tasks!
My specs are as follows:

6GB Corsair RAM
Nvidia GeForce 9600GT
1TB WD (Primary)

I doubt my specs have anything to do with the lag as I have only just 2 weeks ago upgraded my computers ram and processor. If somebody could tell me if it is actually my HDD causing these issues and if there is a fix I would be very grateful as this has been an issue ever since I installed 64-bit 2 months ago.

HDD-s cost a fuckton right now. Do not get one.
Also, doesn't look like a HDD problem, as Skype has all the chat loaded to RAM or something like that, instead of your HDD.

Oh not just when I am on skype, plus I have 6GB of RAM so I doubt that is the issue to be honest. Plus it's corsair RAM so it's not exactly cheap shit!
I believe it could be something different but after all the repairs I have done to my computer I have come to the conclusion that it is either my HDD or something a lot worse. Most likely HDD however.
