Is this all I need? Or are there cheaper options?
Most heatsinks come with thermal paste, although I've never heard of the Hydro Theta. It looks a lot like the intel standard so I don't know how much better the temps could be. I'd recommend the hyper 212 plus or evo.

in a shuttle case?
doubt it will fit, and if it does it will have very little air because it will be occupying a large amount of the case
OP if you still have the stock heatsink just use that
Everything looks great, I've got a 9500 GT graphics card in mine just so I can play games on it if I ever wanted but you probably wont be gaming on a server/work PC.

I think shuttles have a heatpipe design that extends all the way to the back of the case, I know mine did.

I was going to say an aftermarket heatsink isnt necessary but now it is since you don't have the original, just get that 92mm heatsink you had in the OP, it should fit I have a 92mm in mine but it required slight modification since I have the smallest shuttle case ever...
Shuttle uses BTX now
your old one uses a 478 flexATX board

The bad thing about those tiny box computers is they often use proprietary PSUs that have low wattage ratings and are super expensive to replace.
Someone gave me an Antec box computer similar to the Shuttle box, and the PSU had suffered from "fuhjyyu cap syndrome", which among other things caused a zener diode to burn a hole through the power supply PCB, that was a bitch to fix, requiring hours of trace re-routing. It was still cheaper than getting a replacement for $80, only requiring $15 in parts and some of my time.
