Invisible files on PQI H560 external HD after false virus positive

I ran into this problem, accidentally Kaspersky found tons of .lnk files on my PQI external hard drive, I thought it should 'fix' it, by removing all the shortcuts.

Now my hard drive appears almost empty, but the space is still occupied, and certain programs, like WinDirStat still find all the 'missing' files.

I tried displaying hidden items, but to no avail, I can easily access the files if I just type in their location in the address bar, so they're not encrypted, the movies play fine.

Anyone got any idea how to fix it? I use Windows 8.

And yes I did try re-plugging the drive.

Reformat the drive.

Are you sure they arrent in another Partition?
