But I can't figure out how to arrange the speakes on my desk to make it work. Advice?
What type of desk do you have? Mine's a wide V shape and I have the two rear speakers on either side of the desk that is behind me. You could always try wall mounting.
Don't put it on your desk, it's stupid. If you want to have a good surround effect put the speakers in each corner of the room. Puttin them on your desk will sound almost exactly like q 2.1 system. And put the subwoofer near a corner, on the floor for best effect.

So I have 2 speakers on either side next to each other, the centre speaker on top of my pc closer to me, and the sub woofer on the floor beside the pc.
My desk is in the cornor of the room. I've got my Front left/right 1ft away from the monitor on either side. The center is on the self above (about 1ft). The sub is under the desk (makes a nice foot prop). The back 2 speakers I mounted onto the wall behind me. I didn't use any fancy wall mount I litteraly just measured to make sure they were even (which in this case was 14.3ft from the cornor and 7ft from teh floor)) and put a screw in the wall and mounted the speaker from that. If the cables are not long enough you can find extenders really cheap (around $2 for 6ft)
To get the best effect you'll want 4-6 feet between the fronts, with the speakers about ear level when you are gaming/watching video. Center goes below or above the monitor, if possible. Rears should be at least a couple of feet away from you, ear level and slightly behind you while pointing to the back of your head. The sub can go pretty much whereever it's most convenient for you, although you'll probably find a 'sweetspot' for best sound if you invest some time moving it around as you test the sound. Use some kind of stands and/or wall mounting to get the speakers where you need them. If you don't set up your speakers correctly then you are essentially wasting money, since you won't be getting the audio experience you paid for.
