They'll just use the old version. Tons of speedruns of modern games are dependant on a certain version of the game.
I used to do runs without boat/jeep back on Synergy servers, where you could glitch your way past invisible barriers easier. I was basically a slow tourist and it was way more fun than it had any right to be.
Point being the original levels are (mostly) playable and the huge sense of scale, compared to the tiny hallways in HL2's normal sections, is a really cool experience. Making them homogeneous tiny levels could be interesting, but I'd give OG way a shot for anyone looking to replay HL2.
But the boat was fun

I feel like Half-Life 2: Substance rebalanced the boat level well. Instead of removing stuff, it made the sequence more exciting by adding more enemies and making the AI more aggressive. More bombs would be dropped, the chopper would be assisted by APCs and Striders, that sort of stuff.
