I don't see what's wrong with praying for an atheist. It's just a show of concern and sympathy.
I didn't even know he had a stroke prior, I'm annoyed no one bothered to post it here before.

Purely with the context of the tweet, and not the statement, is it really that hard to understand how people may have perceived this as insincere?
it doesn't matter how people perceived it if it wasn't the intent

If the people getting offended on his behalf were really fans of him they would have taken this to heart and realized that kindness to people whether you are or aren't on good terms with them is a core Christian value

Most people who are "against" saying prayers for people are against it for other reasons. Many view it as a way for religious people to feel good about themselves, without actually doing anything to help a person or persons in need. In cases like this though, there's very little to be upset about, they're genuinely expressing their sympathies the way they know how.
Dawkins digs Christians now, I was surprised to hear that there was any outrage.

I am merely asking if you can see how it was perceived that way, not if you justify that perception or even the implications.
It kinda could be insincere, but it as well could not be, and there's no reason to believe it insincere unless you go out of your way to interpret it insincerely.
