Nintendo may allow mature content on their systems now, compared to the NES and SNES days, but I can see why The Binding of Issac wouldn't pass; even if the religious subtexts got through [in a very fucked up kinda way], the sheer gore and other factors probably would raise some eyebrows (which is actually a very weird thing to stir controversy over considering the Zelda series still has noticeable religious undertones, among other things). Super Meat Boy, on the other hand...

It's kinda silly that they block it just because of the religious stuff; they're craven if they can't withstand the rabid horde of fanatics. They should take a leaf out of Isaac's book, and use the Bible to defeat them. If I were a publisher or developer, i'd come out and say "stop whining" or something along the lines; actually having some balls unlike the spineless executives in the Nintendo board-rooms. Still, at least there are still other mobile platforms for Isaac to hop onto, like maybe iOS or Android.
It's not because of the religious stuff. Nintendo allowed SMT games on the DS. Most likely it's because the game has no ESRB rating.

Nintendo probably doesn't want content like that on the eShop because that content is visible right on the system, whereas you need to seek out retail games yourself. That's just a guess, though, and I still think it's stupid. 3DS has really good parental controls; parents should know that internet-based services can potentially offer up anything, and the parental controls have provisions for blocking access to things like the eShop and downloaded videos. The game hasn't ventured past PC/Mac/Linux, though, so Nintendo might not end up the only company blocking it.
They should try to get it on the Vita. Nintendo would be mad, bros.

Team Meat ultimately decided to not release Super Meat Boy on Wii, because the size restriction for games on Wii Ware would force them to heavily cut down on the game content for their Wii version. Since they felt it would not be fair to give Wii owners a significantly less complete gameplay experience than the PC and 360 owners, they decided to not release it on Wii. Well the 3DS version probably wouldn't be getting all the updates anyways, and overall be an inferior version.
