I've had this issue for a while now and can't find a way to fix it.
A handful of games give me this issue where when in fullscreen if I click, the odd one will flicker the screen and seem as though it's interacting with the desktop; I believe this is what's happening as when I click violently sometimes the game can be closed. It doesn't crash, it actually acts as if I just alt-f4ed.
It's tempting to clean install Windows, but if any can come up with a solution I would rather not.
If it's any use, some games I have tested:
Factorio: ISSUE
Starbound: ISSUE
CSGO: NO ISSUE
Dark Souls 2 / 3: NO ISSUE
May Payne 3: NO ISSUE
MSGV: NO ISSUE
There are more games with the issue I just can't recall right now, but after writing that list it does seem to be games where the mouse is free to move and not locked.
check monitor refresh rate
maybe try checking win+p
wuts the graphics card
might be able to reset catalyst or nvidia cp settings

could also try setting the issue games to win 7 compatibility mode
