Some Major Permissions-related Fuckup Plaguing my Desktop

Right, so one day I boot up my desktop (I probably caused this shit by the way. It didn't happen randomly) and in the start menu I notice all the programs are gone. Odd. Opening a lot of them gives me Access Denied errors out the ass even though I'm administrator. Eventually after I couldn't figure out how to fix it, I just made a new fresh account to get it over with. Nope, same shit with the new account. None of the programs show up and I don't have permission to do anything.
The one way I found to be able to properly use my computer is to activate the 'hidden' Administrator account. But every time I start up my computer, it logs in as a temporary account so it takes a nice 2 minutes to prepare desktop, etc. It's kind of a pain in the ass.
I am wondering if perhaps this is a well-enough documented issue that there's a nice registry fix out there somewhere for it? I'm sure Panda would know but I'd like all of you guys to tell me what the fuck to do from here from your own experience.
And no I'm not formatting. Too big of a pain in the ass, I'd rather just suck it up with this temporary account bullshit.
Do you still have your recovery disk?
No. This is a custom built PC and I never bothered to make one. Either way, it would erase all data made after the recovery disc was made, wouldn't it?
This happened to my Aunt's computer, after rebooting it, it worked again, but it's really strange.
I wonder if there is some fix thing too in case it happens to her again.
uhhh, from the hidden admin account and it making a temporary account, I'm assuming you're on Vista/7

I'd try disabling UAC and rebooting to see if it's related to that
Yeah, it's 7. I didn't try startup repair. Now that I think of it, I didn't try chkdsk either. Will give 'em both a try when I get the time.
