And they probably could have sold 10 million had they produced them.
Hopefully these numbers will encourage them to produce more of the "rare" Amiibos, as they know they'll fly off the shelves this time.

It's not a matter of Nintendo not being able to afford to supply, it's them being overly cautious with their stock afaik.
This is always what happens when people say Nintendo is starting to slump; they then come out with something awesome that sells like hotcakes. In this case, Amiibos (really more of a surprise that they're the ones being the $$$ maker and not SSB or Mario Kart like in the past).

Nintendo has always been happier to kill a IP/product line rather than "risk" continuing it. case in point: activation originally contacted Nintendo with the skylanders idea and offered to make them for Nintendo systems only using a mix of Nintendo and original characters. They rejected it considering it to be too risky. 4 years later Nintendo is playing copy cat

On one hand, I'm glad that they're selling great so that the concept won't be scrapped before a Mewtwo Smash Amiibo is produced. On the other hand, I fully expect distribution by that point to entirely revolve around hunting down and murdering current Amiibo owners Highlander style.

The other half is that the rare Amiibos are of less "popular" characters, like Wii Fit Trainer and Marth, and thus weren't as safe as an investment as Mario and Link figures. It's not like Nintendo only created two Marth Amiibos for the sole purpose that he could be rare in the future.
