It might be your hard drive spinning up, not sure though.
Check so nothing, like cables, obstructs the fans in your PC. That might be the cause but it can also be your hard drive.
Older hard drives have a more pronounced crunching/grinding noise than new more modern ones. HDDs make this noise when they are reading/writing information.
Are your HDDs old?
Are they full/near maximum capacity?
Do you defrag them regularly? Do you ever use any defragmentation programs that optimize disk space?
It's likely a fan touching a cable
The hamster that's powering your computer has gotten stuck in the gears. Contact your local Vet to get this fixed.
The CD drive? I have a couple of CD drives that make a weird "EERRR" sound when the computer posts, as it's checking for a disc.
Maybe it is the floppy drive.
Whenever I start up my PC (its a zoostorm, old as hell but still works) there's a grinding noise which is actually coming from the graphics card. When I unmounted it, it didn't make the grinding noise at all.
Might be that your GPU is installed loose, vibrating (it fades out after some duration). Or the hard drive's activity.

I think that your GPU's fan bearings are going then.
Troubleshoot the problem by removing one part at time and booting pc.
There's two PCs in the office that do this when first turned on. I've narrowed it down to the PSU fans being touched by internal wiring.
How about doing the most simple thing.
Turn the PC on, open the damn side panel, and listen.
Where is the sound coming from? You should be able to easily tell.
