Quality of the sketch aside, I'm pretty sure this is protected under fair use and they aren't required to ask permission or pay any royalties.
Not saying it's not a totally shit thing what they did, though. Considering the fact that Homestar Runner is a smaller property than Robot Chicken, Adult Swim should've reached out to them out of courtesy like other artists would.

Is it just me or does every Robot Chicken skit end with someone crapping their pants or shooting themselves?
As bad as it is, the Brothers Chaps don't seem to be making a big deal out of this (only saying they had no involvement and weren't paid), so we shouldn't really be either.

What is even the joke aside from the funny voices and dropping the names?

It coulda been a lot more interesting if they'd done something like a unique spin on the characters in their own style. Maybe riffing on the puppet stuff

it seems pretty uncool that they wouldn't mention it to the creators or try to get in contact to at least get some sort of approval.
if this was the first time i saw homestar runner related anything i'd write it off as unfunny garbage, if i created a series and had something like robot chicken decompile my flash files and reanimate my assets in to something this weak i'd be annoyed. they couldve at least done a little spin on the style.
I'm not even sure if I want to watch the clip just to see how bad it really is. From those screen caps, it looks like a photo edit you would find on an angsty teenager's profile.

What a shame.
The basic concept of Strongbadia being some sort of secessionist movement is a fun springboard for ideas, it's sad that Robot Chicken is what it is and sort of just leans on its tenets of violence and vulgarity to make "jokes" out of it's subject matter.

Because it'll be easier to draw the characters rather than spend who knows how much to make toys 100% like their counterparts. Plus it won't be like the original if they did that.

I wish I could write for Robot Chicken or Family guy, it would be the easiest job in the world.
Robot Chicken has suffered from the severe case of "The Simpsons- Season 10" in which it has gone on for too long, ran out of jokes to use, so now Seth and Matt are either doing variations of poop jokes, variations of sex puns, or variations of the "pointing out the flaws of a plot-line in a popular property in which the gag goes on for so long that by god it's going past the 30 second mark" gag. The crowning achievement of that? Bitch Pudding and the fact that Transformers is used in several seasons recycling jokes from "useless alt modes" to "robot ass cancer". 12 year old me should be writing for Robot Chicken.
