It's better that they operate in the public where governments can monitor the activity then in private where it would be harder to track.
Twitter's terms of service is that they will suspend any accounts that makes inflammatory tweets, harasses and advocates violence.
This is the rule they use to suspend terrorist accounts, not because they are terrorists. The Obama Administration has aggressively pressured Twitter to remove these terrorist accounts. Twitter says free speech, and that as long as they are not "advocating violence" they are welcome to use Twitter.

I think Twitter would love to see it's platform be used for this. They probably love it when ISAF Security Forces fight with ISIS on Twitter because it makes the news and Twitter gets a bunch of traffic from it.

I wouldn't be surprised if several secret service groups across the globe asked Twitter to specifically keep the ISIS account up in case they slip up and say something important.
It may be propaganda but it's propaganda managed by one dude with little to no quality control so as far as gathering intel goes it's a pretty solid source for any competent secret service, I'd wager they would want to keep that kind of shit up for as long as possible.

What is considered "hate speech" is extremely subjective. Someone saying something other than your opinion is not the same as hate speech, even if it makes you mad.

Oh please. Nobody thinks Twitter is legally obligated to allow any content. When people complain about freedom of speech when a privately-owned website bans something, they mean freedom of speech as a moral value. Don't pretend you don't know this.
