afaik making much noise at all on public transit in Japan is considered rude, whether it be eating, talking on the phone, etc.

it's not about the noise in this case, it's more the act of eating or drinking even if you do it quietly. Not sure exactly why but Tokyo trains are always very clean so that may be part of it

Its perfectly fine on a shinkansen (they sell drinks on the train) just not on the metro where you're inches from one another.

I eat/talk to my girlfriend but its on a wayyy less busy train. If I was on a train packed with people I would think twice before eating/talking to friends on the phone.
