It'll probably be revealed in the game but my guess would be something like:
Doc, still having access tothe time machine via train made went intothe future/past/present to get another delorean and remake the first time machine. Obviously he needed something smaller that ISN'T A DAMN TRAIN to time travel to certain periods and indiscreetly fit in.
