Help me Plan my Road Trip to San Diego, California

My friends and I are planning a road trip to San Diego this Summer vacation, we are from the bay area of California, and since we have never really visiting southern California before, we are not very sure of the area. If anyone knows any cool places to visit in San Diego please share your experiences.
I also had some questions about the San Diego area.
Which side of town is the good side of town?
Which areas of the city should I avoid?
What are some neat local stores, restaurants, and/or attractions?

Do you remember what kind of museum it was?
There's also a sorta a Model Train museum thing there. Not a "History of Model Trains" I mean like, a place where there's a bunch of model trains going around on tracks. It was pretty cool when I was a kid, but I haven't been there in a long time.
Also, Since you're going to be around San Diego, you should really visit Safari Park. Personally I think it's much better than the San Diego Zoo.

Balboa park has tons of neat museums like art, history and science. The whole place is just really peaceful and nice.
Downton has some amazing resturants and it's really nice just walk around downtown on a cloudy day.
Coronado island is really senic and has some awsome beaches and events.
La jolla has some really nice resturants and stores. (my favorite place is a gellato shop)
old town is really peaceful and full of Mexican resturants and historic places.
If you can try going to a place called seaport village on a cloudy day or at night. It's relly nice to walk along the boardwalk with waves lapping on the rocky shore.
Hope I gave you some places you can visit.
Might as well go during Comic-Con too. It's in July, downtown San Diego.

I live near SD, expect a lot of people on fixed gear bicycles and the smell of a dank every few blocks.

I'd recoomend camping if there are any near by. Beats hotels in cost by a long shot and is fun.
I live in San Diego, La Jolla to be specific, and it's a nice place to visit if you're in to beaches and animals and the like. San Diego is incredibly oriented and La Jolla is probably one of the best parts of town for marine oriented activities. Since I've lived hear for all of my 21 years on earth I can at least tell you about the joys of La Jolla.
Places to hit up:
La Jolla cove is home to some of the best snorkeling in all of La Jolla and most of San Diego, it is however crowded in the on season, but the fish are pretty desensitized to tourists so you can swim right up to them. Rent an snorkle mask and you'll be a happy camper. If you really want to have some fun you should take a bag of frozen peas with you into the water and the fish will eat them right up. Seriously, they gobble them up faster than you can say "HOLY SHIT THAT GARIBALDI ALMOST HIT MY FACE!" On top of that it's very very pretty. Highly recommenced the experience.

Right next door to that (down the road a bit) is...
La Jolla has a seal problem, and the beach with all the seals on it is the Children's Pool. The Children's pool was once a man-made beach for kids to swim in as they made a wall to keep the waves out. It was a sandy beach with a nice little pool for kids to swim in without the fear of getting swept out to sea. Problem is kids didn't just like the place, harbor seals did too. They took over the beach since it's great place to pup, and since they're on the marine wildlife protection act's roster of things you don't fuck with the kids got the boot and the seals stay. They're pretty to watch, and I like them, It's like a 1 attraction little zoo for free filled with free wild animals. If you go to the cove it's a tiny walk down the street to see them, so stop by. This coupled with the cove brings the rating up to a 5/5.
Kayaking the coast is a GREAT way to see the caves and is a great workout. The Tours usually take you into the various sea-caves around la jolla and go from La Jolla Shores to La Jolla Cove and back which is round trip a bit more than 2 miles I suspect. It's 55 bucks for two people and I highly recommend it. The caves on their own for a walking tour are maybe 2/5 but kayaking into them is FUUUUN and brings it up to a full 5/5.

If you're a surfer there are two places to go to surf: Black's Beach and La Jolla Shores.
Blacks is where the natives go, and people aren't going to be as friendly their nor is it as accessible, but the waves are supposedly nicer. La Jolla Shores on the other hand is right on the road and has many places you can eat. Whichever you decide to pick is fine in its own right, however, if you come in early summer come to la Jolla shores. Why? Because that's when the leopard sharks come. Now I know what you're thinking "Swimming with sharks? Are you fucking insane?" Well yes, but not about this. These are bottom feeding sharks with no incidents of attacking humans EVER since they are a bit hard pressed to bite anywhere but down and lack the ability to do so. For some reason that we La Jollans can't explain the sharks gather in large numbers in early summer. They can grow up to 6 feet and love the shallows. They're magnificent and beautiful creatures and you can even reach down and touch them they get so close.
After that you're probably hungry, well I recommend Jeff's Burgers to eat at. It's an old fashioned hole-in-the-wall restaurant with some good burgers and good ice cream. Sloppy, meaty, and totally beachy it's great to sit down and have a burger so close to the Shores.
If you're not in a burger mood though try The Cheese Shop. It's a great place for sandwiches and weird food from around the world. They've got a wide selection of drinks and friendly atmosphere.

The Museum of man is an anthropology museum and is well worth the price of admision, however I'd personally recommend the areo-space museum and the Reuben H. Fleet.

Train is closed now, the "Safari park" went down-hill a bit. The zoo is a better value in all honesty since in the safari park you need to buy tickets for the cars to take you around the big enclosure now.
I live in Las Vegas and I just went on a road trip to San Diego over spring break like 2 weeks ago. We stayed at my friends house and hit up Coronado beach for 2 days. Coronado is fucking awesome, and the bridge going up to the island is just as amazing. Just a heads up, if you are gonna get drunk, stay indoors. The cops and san diego are dicks and I almost got arrested for it but I ran and hid in some bushes so they didnt find me. I dont even know how I ran. My friends both go caught and were fucked. just so you know lol
