Yandere Sim is supposed to be ironic, correct? Those voice overs are suddenly making me question the actual motives of the game, was his monotonous voice throwing me off this entire time?

it was never intended to be "ironic" or "funny" it was meant to be 100% serious, but lately it's gotten more into irony territory because of all the youtubers playing it to riff on "those craaaazy animes" kinda encouraging that direction, since that was what gave his project a lot of its popularity.
he plans on the final product being 100% serious as originally intended but with the capacity to do silly things if you wish to just enjoy it as an ironic thing.

Honestly? I 100% think he's playing a bit-character for this whole development. He's supposed to be slightly funny, but kind of creepy.
