Yeah, I hear rumbling and clipping too.
For the rumble, do you have a hi-pass filter on your low tracks (bass, bass drums, etc etc...) to cut out the mud? If not, try doing a hpf @ 30hz for those tracks.
As for the clipping, maybe you should use -6db as a reference for all your tracks, then compress/limit up to your desired level.
Besides that (the tech stuff), I do like the melody and song in general. :)

I'd use -10 dB on the kick for reference(more headroom doesnt hurt) and put the highpass at 50 for most tracks. Then on the tracks where there is low bass, kick drum, bass. I'd put the hipass at 80, and make a separate subbass following the melody. Then sidechain the subbass quite heavily to the kick, and compress the sub and melody gently together. Or heavily, that might work too.
