So something messed up in my right shoulder a week ago. it was not the dreaded cuff because I had that before and that went away. This is more my collar bone area. The pain was gone so I tried doing pull up day again and it started hurting again so I stopped. So i think now I will just do Cardio for a few days or weeks. How bad will this eat away my gains? I need to lose a few more pounds of fat anyway but i want to target that and not muscle. what Cardio should I do and how? How long before I start losing gains?

As long as you're not sedentary, i.e. bed ridden, and you are eating enough, and your body fat is above 6%, I wouldn't expect any noticeable atrophy before 6 months, you will start to lose strength after about a month though, but it can be regained within a week or two
make sure you're eating less calories than youre burning and rest your shoulder. you'll still lose weight without having to do cardio but the progress will be slower

It is a real shame. I was close to being able to do a muscle up.
rest till pain is gone then start light, do some bodyweight exercises perhaps and if its still sore keep resting. rinse and repeat till youre ready to get back into gym

How long before it was gone the first time?
I usually give something 7 days if it's bad
see a physio, do what they say
To be perfectly honest if I hurt my collar bone a week ago and it was hurting a week later, "How bad will this eat away my gains?" would probably be the least of my concerns...
There's no point in being fit and ripped if you're falling apart and can't move due to injuries, dude. Take it easy, see a doctor or a physio.
