No that is not why. Ethanol doesn't just say 'Oh hey you're a good germ, I'm not going to hurt you', in fact it kills those more than it kills the 'bad' germs. Our body just produces the 'good' germs fast enough that it isn't a big deal, and they also move from the upper arms back down to the hands.
One reason is because of lawsuits, and the other is because it literally only kills roughly that many. There are a few bacteriums and viruses that are ethanol resistant, some of which even convert it from ethanol to acetaldehyde and then to acetic acid. Examples of other viruses that resist hand sanitizers are the rabies virus and the norovirus. I'm not sure about the rabies virus but the norovirus has an wall that protects it, basically.
