Yeah, Flash did die. In fact, his death is what caused the Justice Lords in the first place. Apparently Brainiac either didn't know this or didn't want the clone fight to be one short.
Well, he was murdered by Lex's hands which made the JL into tyrants. Flash kept the group in check!
I remember when i used to watch this on TV as a kid it was the shit ( still is ) and is still one of the best cartoons ever. kid's these day's have no idea when they are missing.
