Star Trek Online is a MMORPG Developed by Cryptic and published by Perfect World Entertainment That takes place 30 years after the events of Star Trek: Nemesis. Players are able to make a Captain from the major Star Trek Factions: The Federation (Including 23rd Century (The Original Series) and 2250's (Age of Discovery), Klingon Empire, Romulan Republic, and The Dominion. Players are able to choose from many canon races or make their own races if the option is available. Players are able to participate in ground and space combat with many different abilities and weapons. Starships have many different types, but the main ones are Cruisers (Middle of the road ships), Escorts (Fast, nimble ships with lots of forward weapons), and Science Vessels (space wizardry). Any captain can fly any ship type and powers are based on the abilities of your Bridge Officers.

I don't understand why the Dominion. They're on the other side of the galaxy, what the hell would they be doing in this quadrant post-Nemesis?
The Hur'q invade.And its not really the full Dominion, just a force commanded by Odo. You just get to create a Jem'Hadar and choose a side, kinda like Romulans except you start at level 60.

Sure I guess. Other than STO and the mobile games, are there any really big Star Trek games out there other than the old ones?

If you're a Star Trek fan you'll have fun with the story for sure. The space combat is universally praised and any hate directed towards ground combat feels like echo chamber residuals from the launch of the game, when it was pretty bad.

Does starting as the Discovery fleet have any effects on the start of the game or is it purely cosmetic/characters until later when you get to that story?

I know this might sound stupid but I'm sure the tutorial missed it, what weapon is best to take enemy ships shields down? Is it just the phase beam arrays then torpedoe when the shields are down?
Energy weapons (Phasers, cannons) and some exotic abilities (science stuff) can take down shields.
Along with shunting most of your power into weapons. Your healing abilities should keep you alive.
Unless you're running SPACE MAGIC, in which you shunt power to Aux
So I got some dilithium yesterday for doing some event, fighting some Gorn Separatists and i'm not quite sure what it's used for, well I have a little understanding that it's used to buy zen with?
You use dil for the Dilithium Store, upgrading equipment, converting to Zen, and buying ships that you get via leveling up (which would be a waste of dil). I'd horde it for now and save it till you're level 65 and start upgrading equipment then. For upgrading, the best way to do it is use R&D to craft MK. II weapons (of the same energy type) and upgrade them from there. You have a MUCH higher chance of getting them max rarity by doing that. You should also focus on the story missions as you will level up fairly quickly by just running those, except for New Romulus and the Dyson Sphere missions where you just wander around and do things.
Also, didn't even realise you could walk around the bridge and other parts of the ship whenever you want, that's awesome
Yeah, they used to release bridge packs but they stopped after they realized nobody bought them.
They still release a new interior once and a while, if they had to make it for a Mission already and have the time to convert it to a player interior.
Sorry for all the questions, but I keep getting Duty officers, which I kinda know what they're for but they keep saying I don't have enough room on my Shuttle ship and i don't get any of them?
Which type? If they're things like colonists, ferengi traders, prisoners you can dump em into a fleet's coffers and get fleet credit
I'm not even sure but like I said I get no choice and it just discards them on its own

You don't need them to win.
Not really. I'd say the game is more lenient than ever. One of those "top tier ships", the Gagarin/Qugh, is C-Store. It's true that quite a few hero ships (Connie, Crossfield, etc) are locked to chance boxes, but there are a plethora of methods to grind these ships ingame, provided you have the patience to do so (See; Dilthium Mining, Admiralty system, Reputations)
There's also an event they're running alongside Featured Task Force Operations, which are basically new or reimagined queues with a 3-week event attached to them - you can earn "Coupon Tokens" every day the next event is active which goes towards a free Coupon, allowing you to claim any Tier 6 ship in the C-Store.
They also give away a free ship during Summer and winter
